I have applied in IIT JEE and logged in two times and have generated two reference numbers. Now bank refuses to accept fee by NEFT mode, then I chose challan mode. Will this affect my cadidature?

it is not a big problem and you needn't worry but it can still cause problem littlebit .note the application number and see .if it is not disrupted/changed then you will not face any kind of problem. as it is application number that matters most. dont try to login twice next time. be carefull these steps are related to your career.
