No there is no option to pay fees through net banking or Credit card.
You have to deposit fees in the bank directly through Chalan.

There are there copy of Chalan:-
> Bank Copy
> Student Copy
> University Copy

You have to take student copy with you and send university copy and you application form to B.H.U.

The will accept your form.
