I have less than 50 percent marks in Physics and Mathematics in XII / Intermediate. So, am I eligible for applying and appearing for AFCAT examination? If not, then what should I do? Any alternate entrance for AFCAT?

If you posses bachelor degree qualification and passed 12th in Physics and Mathematics than can appear for CDS examination.

There is no minimum required aggregate criteria to appear for CDS examination.

It is conducted by UPSC. It is conducted twice in a year. Examination is conducted in two stages.

You are not eligible for AFCAT examination.
