Can I fill rto application with backlog and get it cleared before the exam or Document verification

Yes, candidates with backlog can apply for the recruitment ( varies with state ) but have to clear all your backlogs before the final recruitment.

So, you can fill the application and appear for the examination along with it clear the backlog.
