What is the difference between Ph.D after MCA and Ph.D after M.Tech? Some says there are lots of differences while some says not. I am looking for a quick response from your side.

No, there is no difference between MCA+Ph.D and M.Tech+Ph.D.

After completion of Ph.D course, you can apply for jobs in same recruitment. so don't worry about it. You can do your Ph.D degree in any combination.
