Can we do ms after bams ? In what department we can do ms?

Yes, you can able to do MS after BAMS.
Master of Surgery in Ayurveda is a post graduate course. It deals with the diagnosis of surgical disorders, surgical techniques and surgical emergency management etc.
Duration of this course is 3 years

Eligibility Criteria for MS
Candidate must have Bachelor of Ayurvedic Medicine and Surgery Degree.
Candidates with 4 ½ years with 12 months internship or five years BAMS course with 6 months internship are eligible to apply for the same. MBBS degree graduates are also eligible for this course.
And the age limit not more than 35 years.
