The type of institution from where you are pursuing MCA is not a matter of concern. The only requirement is that the institute must be AICTE approved. MCA degree from any AICTE/UGC approved institution is always valuable. Certificates issued by such institutes are accepted by central and state government firms. Admission to Govt/aided colleges is done on the basis of entrance test.
