Counter registers are used in timer like mod4, mod8 etc counters.

Shift registers are used for shifting digits from one bit to another bit.

Although they work in similar manner, when the output of shift register is fed back to input, it works like counter.
You can study further in Morris Manno, a very good book for digital electronics.
