As you are doing Company Secretary Course, it is preferable to select Finance in MBA. Along with this you can study HR as sub subject. Company Secretary course provide information related to various laws that a company is governed by. MBA will help you improve managerial skills which will be an added advantage during job hunt. The institutes you join should have AICTE approval.
