is IIT is the one of the best college for m.sc. chemistry compare then JNU and DU???

Yeah, of course M.Sc. In chemistry from IIT Will give more opportunity to you not in india , in abroad also.
Its difficult to compare between the two best institutes i.e. IIT and JNU.we can only suggest you but can't refer whether a institute is good or bad.
IIT is one of the best institute among world wide institutes. But JNU also has its own landmarks in regards of education. So either you can opt IIT or JNU, for your masters.
It will be nice opportunity to you if you can pursue master degree from the top educational institute in india.

IIT is best for doing Msc. I think it is good to do Msc from iit compare to JNU or DU.

ya according to me IIT is far better to do the M.Sc in chemistry than the JNU and DU
though JNU is also good but i would recommend you to go with the IIT for doing the M.Sc in chemistry
this is because IIT has its name worldwide you can get the job both in the India as well as in the Abroad
and even you will be given the quality education along with good placement with handsome salary....

Friend, there cannot be any comparison between IIT and JNU. IIT has reputation for engineering course while JNU is famous for social science, science and humanity courses. As regard to M.Sc in chemistry, JNU does not offers this course. So you can go for IIT. Delhi University and Jamia are other excellent option.
