Which subject to choose as a research topic for PhD after having done M.Sc in Botany?


I have done my Master of Science in Botany. I want to do PhD now but, I am totally confused on which subject to choose as a topic for research, and how to apply for it?. I passed out my M.Sc in the year 2011. Please suggest.
