I want to apply for 3rd year B.Sc as I don't want to waste one year. I have completed my first year B.Sc..but due to some reason I am not able to complete my second year B.sc. Please advice

There is no way to appear directly in final year of B.Sc examination without passing final examination of 2nd year.
If you have not appeared in 2nd year examination due to any reason then you need to appear in it in next year and score at least pass marks in it to get admission in 3rd year.

There is no other option left, you have already wasted a year and now you should do as rule and regulation otherwise you will not be able to appear in the examination this year also and you will have to wait one more year.
