The best institutes which held the the programmes for Aeronautical Engineering are IIT's(not all) and IIST(Indian Institute of Space Technology).

Yes, to take admission in any of IIT's you need to appear in the exam IIT JEE. Only after clearing this examination you will be eligible to take admission in one of the IIT's. There is no other way to take admission and there is no back door entry for the students in IIT. You also need to secure at least 60% marks in class 12th board to be eligible for the exam.

You can also take the entrance test for IIST. After doing B.Tech. from IIST in Aeronautical/Aerospace Engineering you will be able to get a job at ISRO directly as an engineer or a scientist.
